The way to fix this is optimize the placement of these, as well as your rail network, so that it becomes more efficient to use them over trucks. The game will pick the fastest way for the goods to reach their destination, so with your current setup using trucks is just faster. This means your hubs/connections aren't efficient. I'd get CSL Show More Limits to check this. It's also possible you've hit the vehicle limit, and they simply can't empty because they can't spawn trucks. Being set to empty doesn't mean they don't accept resources/goods. It could be that they can't empty fast enough if your production is high. What is truck usage like? Are they all busy trying to empty, but simply unable to as they fill up to fast? Or are they not spawning trucks? Yes, this has been seen in multiple saved games.
